transplant help

Hi all I need a bit of help with a few electrical problems I might have soon. I'm going to do an engine transplant much like the legendary blade engined zxr but I plan to use somthing newer. I will be using fuel injection but I was wondering what would happen with regards to an immobliser? How does this work ie does it go through the ecu or is there a seperate box/part to remove? I'm particularly interested in what racers that use f.I bikes say. Cheers peeps, your help will be immense.
